Guided Random Forest in the RRF Package

چکیده

Summary: Random Forest (RF) is a powerful supervised learner and has been popularly used in many applications such as bioinformatics. In this work we propose the guided random forest (GRF) for feature selection. Similar to a feature selection method called guided regularized random forest (GRRF), GRF is built using the importance scores from an ordinary RF. However, the trees in GRRF are built sequentially, are highly correlated and do not allow for parallel computing, while the trees in GRF are built independently and can be implemented in parallel. Experiments on 10 high-dimensional gene data sets show that, with a fixed parameter value (without tuning the parameter), RF applied to features selected by GRF outperforms RF applied to all features on 9 data sets and 7 of them have significant differences at the 0.05 level. Therefore, both accuracy and interpretability are significantly improved. GRF selects more features than GRRF, however, leads to better classification accuracy. Note in this work the guided random forest is guided by the importance scores from an ordinary random forest, however, it can also be guided by other methods such as human insights (by specifying λi). GRF can be used in “RRF” v1.4 (and later versions), a package that also includes the regularized random forest methods. Availability: The RRF package is freely distributed under GNU General Public License (GPL) and is available from CRAN (http://cran.r-project.org/), the official R package archive. Gene selection with guided regularized random forest

The regularized random forest (RRF) was recently proposed for feature selection by building only one ensemble. In RRF the features are evaluated on a part of the training data at each tree node. We derive an upper bound for the number of distinct Gini information gain values in a node, and show that many features can share the same information gain at a node with a small number of instances and...

An Incremental Learning Approach to Motion Planning with Roadmap Management

Traditional approaches to the motion-planning problem can be classified into solutions for single-query and multiple-query problems with the tradeoffs on run-time computation cost and adaptability to environment changes. In this paper, we propose a novel approach to the problem that can learn incrementally on every planning query and effectively manage the learned road-map as the process goes o...

Classification and Biomarker Genes Selection for Cancer Gene Expression Data Using Random Forest

Background & objective: Microarray and next generation sequencing (NGS) data are the important sources to find helpful molecular patterns. Also, the great number of gene expression data increases the challenge of how to identify the biomarkers associated with cancer. The random forest (RF) is used to effectively analyze the problems of large-p and smal...

ggRandomForests: Exploring Random Forest Survival

Random forest (Breiman 2001a) (RF) is a non-parametric statistical method requiring no distributional assumptions on covariate relation to the response. RF is a robust, nonlinear technique that optimizes predictive accuracy by fitting an ensemble of trees to stabilize model estimates. Random survival forests (RSF) (Ishwaran and Kogalur 2007; Ishwaran, Kogalur, Blackstone, and Lauer 2008) are an...

Detecting Drought-Induced Tree Mortality in Sierra Nevada Forests with Time Series of Satellite Data

A five-year drought in California led to a significant increase in tree mortality in the Sierra Nevada forests from 2012 to 2016. Landscape level monitoring of forest health and tree dieback is critical for vegetation and disaster management strategies. We examined the capability of multispectral imagery from the Moderate Resolution Imaging Spectroradiometer (MODIS) in detecting and explaining ...
